I think the high CR can only be explained considering that the kumo had many levels worth of loyal charmed Samurai to fight for her: 20 × fighter-1 guards, 5 × fighter-3 including the eldest son Taiki, 1 × fighter-5 being Lord Onishi himself, and 1 × fighter-7 being the Sensei teaching at the castle dojo.
I bet she won’t be making her lair in a room reachable by flight anymore. She probably didn’t know that Morioka was still around… A terminal mistake, as we’ve now seen.
Other than that, she had 9 HD, a little less than 100 hp, fast healing 5 (regeneration of 5 hp per round), and the awesome raking attack which makes her a decent CR 9 creature if surprised in her lair without the charmed men to help her.

Discussion via Email seems to indicate that we’ll be staying in Kitsunemori, running through Barrow of the Forgotten King by Ed Stark (maybe scaled up a little, if it turns out to be a cakewalk), followed by some more necromantic action, probably using Dungeon Dive 4: The Necromancer's Lair by Mark Gedak.
